CSL includes several hundred scores of Beethoven's works.  You can narrow results by composition name, genre, and instrument, among other options.

LibraryMusicSource provides downloadable scores of full orchestral works, chamber music, solo literature, and orchestral parts.

IMSLP is a free, wiki-based collection of public domain scores available for viewing and download.  Image quality varies, and publisher information is not always present.  Proceed with caution.

SearchWorks lists several hundred scores available in digital format, including from Classical Scores Library and from the HathiTrust Digital Library.  Narrow your search results using the facets in the left side column:  access (online) and format (scores).  Many more scores are available in print (of course!)
